RESUMO

Currently, many viruses are classified based on their genome organization and nucleotide/amino acid sequence identities of their capsid and replication-associated proteins. Although biological traits such as vector specificities and host range are also considered, this later information is scarce for the majority of recently identified viruses, characterized only from genomic sequences. Accordingly, genomic sequences and derived information are being frequently used as the major, if not only, criteria for virus classification and this calls for a full review of the process. Herein, we critically addressed current issues concerning classification of viruses in the family Betaflexiviridae in the era of high-throughput sequencing and propose an updated set of demarcation criteria based on a process involving pairwise identity analyses and phylogenetics. The proposed framework has been designed to solve the majority of current conundrums in taxonomy and to facilitate future virus classification. Finally, the analyses performed herein, alongside the proposed approaches, could be used as a blueprint for virus classification at-large.

Single-cell RNA sequencing (scRNA-seq) is currently one of the most powerful techniques available to study the transcriptional response of thousands of cells to an external perturbation. Here, we perform a pseudotime analysis of SARS-CoV-2 infection using publicly available scRNA-seq data from human bronchial epithelial cells and colon and ileum organoids. Our results reveal that, for most genes, the transcriptional response to SARS-CoV-2 infection follows a non-linear pattern characterized by an initial and a final down-regulatory phase separated by an intermediate up-regulatory stage. A correlation analysis of transcriptional profiles suggests a common mechanism regulating the mRNA levels of most genes. Interestingly, genes encoded in the mitochondria or involved in translation exhibited distinct pseudotime profiles. To explain our results, we propose a simple model where nuclear export inhibition of nsp1-sensitive transcripts will be sufficient to explain the transcriptional shutdown of SARS-CoV-2 infected cells.

Quantum matter at ultralow temperatures offers a test bed for analyzing and controlling desired properties in strongly correlated systems. Under typical conditions the nature of the atoms fixes the magnetic character of the system. Beyond classical light potentials leading to optical lattices and short-range interactions, high-Q cavities introduce novel dynamics into the system via the quantumness of light. Here we propose a theoretical model and we analyze it using exact diagonalization and density matrix renormalization group simulations. We explore the effects of cavity mediated long-range magnetic interactions and optical lattices in ultracold matter. We find that global interactions modify the underlying magnetic character of the system while introducing competition scenarios. Antiferromagnetic correlated bosonic matter emerges in conditions beyond what nature typically provides. These allow new alternatives toward the design of robust mechanisms for quantum information purposes, exploiting the properties of magnetic phases of strongly correlated quantum matter.

Single-cell RNA sequencing (scRNA-seq) offers the possibility to monitor both host and pathogens transcriptomes at the cellular level. Here, public scRNA-seq datasets from Drosophila melanogaster midgut cells were used to compare the differences in replication strategy and cellular responses between two fly picorna-like viruses, Thika virus (TV) and D. melanogaster Nora virus (DMelNV). TV exhibited lower levels of viral RNA accumulation but infected a higher number of cells compared to DMelNV. In both cases, viral RNA accumulation varied according to cell subtype. The cellular heat shock response to TV and DMelNV infection was cell-subtype- and virus-specific. Disruption of bottleneck genes at later stages of infection in the systemic response, as well as of translation-related genes in the cellular response to DMelNV in two cell subtypes, may affect the virus replication.

We investigate the effects of disorder and lattice geometry against localisation phenomena in a weakly interacting ultracold bosonic gas confined in a 2D optical lattice. The behaviour of the quantum fluid is studied at the mean-field level performing computational experiments, as a function of disorder strength for lattices of sizes similar to current experiments. Quantification of localisation, away from the Bose glass phase, was obtained directly from the stationary density profiles through a robust statistical analysis of the condensate component, as a function of the disorder amplitude. Our results show a smooth transition, or crossover, to localisation induced by disorder in square and triangular lattices. In contrast, associated to its larger tunneling amplitude, honeycomb lattices show absence of localisation for the same range of disorder strengths and same lattice amplitude, while also exhibiting partial localisation for large disorder amplitudes. We also conclude that the coordination number z have a partial influence on how fast this smooth transition occurs as the system size increases. Signatures of disorder are also found in the ground state energy spectrum, where a continuous distribution emerges instead of a distribution of sharp peaks proper to the system in the absence of disorder.

Resumen: Introducción: El objetivo de este estudio fue desarrollar un modelo predictivo sobre la presencia de tuberculosis pulmonar activa utilizando datos clínico-epidemiológicos y hallazgos de radiografía simple (Rx) y tomografía computadorizada (TC) de tórax. Material y métodos: Se realizó un estudio observacional, retrospectivo, descriptivo y analítico, que recopiló 22 variables clínico-epidemiológicas, 11 hallazgos radiológicos en Rx de tórax y 23 en la TC, que se realizaron en pacientes con sospecha clínica de tuberculosis pulmonar durante un período de 10 años. Se aplicó un modelo de regresión logística multivariado a los predictores potenciales de cultivo positivo, obteniendo un modelo predictivo. Resultados: Se recogieron 1.540 pacientes con sospecha clínica de tuberculosis a los que se les realizó Rx y TC torácico. El cultivo fue positivo en 101 casos. Se utilizó un proceso de eliminación hacia atrás para obtener el mejor conjunto de variables predictivas. Se obtuvieron 24 variables que fueron significativas (6 clínicas, 5 de Rx y 13 de TC) y se les asignó una puntuación. A la suma de estas puntuaciones se restó la edad en años multiplicada por 0,03. El modelo sugiere el diagnóstico de tuberculosis pulmonar activa en pacientes con una puntuación superior a 1,845. Obtuvo una sensibilidad de 85,1%, especificidad de 83,6%, valor predictivo positivo de 26,6%, y valor predictivo negativo de 98,7%. El área bajo la curva ROC fue de 0,9163. Conclusión: Este sistema de puntuación basado en criterios clínico-epidemiológicos y hallazgos radiológicos puede ayudar a diagnosticar tuberculosis pulmonar activa en casos de sospecha diagnóstica.


Abstract:Introduction: The objective of this study was to develop a predictive model on the presence of active pulmonary tuberculosis using clinical-epidemiological data and findings of chest radiography and thoracic computed tomography (CT). Material and methods: An observational, retrospective, descriptive and analytical study was conducted, which collected 22 clinical and epidemiological variables, 11 radiological findings on chest x-ray and 23 on CT that were performed in patients with clinical suspicion of pulmonary tuberculosis during a period of 10 years. A multivariate logistic regression model was applied to the potential predictors of positive culture, obtaining a predictive model. Results: We collected 1,540 patients with clinical suspicion of tuberculosis who underwent radiography and thoracic CT. The culture was positive in 101 cases. A backward elimination process was used to obtain the best set of predictive variables. We obtained 24 variables that were significant (6 clinical, 5 of chest plain films and 13 of CT) and were assigned a score. The sum of these scores was subtracted from the age in years and multiplied by 0.03. The model suggests the diagnosis of active pulmonary tuberculosis in patients with a score higher than 1.845. The model obtained a sensitivity of 85.1%, specificity of 83.6%, positive predictive value of 26.6, and negative predictive value of 98.7%. The area under the ROC curve was 0.9163. Conclusion: This scoring system based on clinical-epidemiological criteria and radiological findings can help rule out active pulmonary tuberculosis in cases of diagnostic suspicion.

Optimizing the classification accuracy of a mangrove forest is of utmost importance for conservation practitioners. Mangrove forest mapping using satellite-based remote sensing techniques is by far the most common method of classification currently used given the logistical difficulties of field endeavors in these forested wetlands. However, there is now an abundance of options from which to choose in regards to satellite sensors, which has led to substantially different estimations of mangrove forest location and extent with particular concern for degraded systems. The objective of this study was to assess the accuracy of mangrove forest classification using different remotely sensed data sources (i.e., Landsat-8, SPOT-5, Sentinel-2, and WorldView-2) for a system located along the Pacific coast of Mexico. Specifically, we examined a stressed semiarid mangrove forest which offers a variety of conditions such as dead areas, degraded stands, healthy mangroves, and very dense mangrove island formations. The results indicated that Landsat-8 (30 m per pixel) had  the lowest overall accuracy at 64% and that WorldView-2 (1.6 m per pixel) had the highest at 93%. Moreover, the SPOT-5 and the Sentinel-2 classifications (10 m per pixel) were very similar having accuracies of 75 and 78%, respectively. In comparison to WorldView-2, the other sensors overestimated the extent of Laguncularia racemosa and underestimated the extent of Rhizophora mangle. When considering such type of sensors, the higher spatial resolution can be particularly important in mapping small mangrove islands that often occur in degraded mangrove systems.

Sturnira is the most speciose genus of New World leaf-nosed bats (Phyllostomidae). We name Sturnira adrianae, new species. This taxon is born polytypic, divided into a larger subspecies (S. a. adrianae) widespread in the mountains of northern and western Venezuela, and northern Colombia, and a smaller subspecies (S. a. caripana) endemic to the mountains of northeastern Venezuela. The new species inhabits evergreen, deciduous, and cloud forests at mainly medium (1000-2000 m) elevations. It has long been confused with S. ludovici, but it is more closely related to S. oporaphilum. It can be distinguished from other species of Sturnira by genetic data, and based on discrete and continuously varying characters. Within the genus, the new species belongs to a clade that also includes S. oporaphilum, S. ludovici, S. hondurensis, and S. burtonlimi. The larger new subspecies is the largest member of this clade. The two new subspecies are the most sexually dimorphic members of this clade. The smaller new subspecies is restricted to small mountain systems undergoing severe deforestation processes, therefore can be assigned to the Vulnerable (VU) conservation category of the International Union for Conservation of Nature (IUCN).

We describe a new species of Phyllodytes from Ilhéus (15º04'S, 39º03'W; 95 m above sea level), south of state of Bahia, in the northeastern Atlantic Forest of Brazil. Phyllodytes megatympanum sp. nov. is diagnosable by the following combination of characters: (1) dorsum of body, arms, and legs uniformly light brown; (2) groin yellow; (3) snout pointed in dorsal view, protruding in profile; (4) tympanum large with a round distinct tympanic annulus; (5) adult males with two anterior large odontoids followed by a series of smaller odontoids on each side of the mandible; (6) well-developed tubercle near tibio-tarsal joint; (7) advertisement call composed of a series of 12 to 19 unpulsed notes, with harmonic structure and (8) mean dominant frequency of 3.98 kHz.

BACKGROUND: Pepino mosaic virus (PepMV) is an emerging plant pathogen that infects tomatoes worldwide. Understanding the factors that influence its evolutionary success is essential for developing new control strategies that may be more robust against the evolution of new viral strains. One of these evolutionary factors is the distribution of mutational fitness effect (DMFE), that is, the fraction of mutations that are lethal, deleterious, neutral, and beneficial on a given viral strain and host species. The goal of this study was to characterize the DMFE of introduced nonsynonymous mutations on a mild isolate of PepMV from the Chilean 2 strain (PepMV-P22). Additionally, we also explored whether the fitness effect of a given mutation depends on the gene where it appears or on epistatic interactions with the genetic background. To address this latter possibility, a subset of mutations were also introduced in a mild isolate of the European strain (PepMV-P11) and the fitness of the resulting clones measured. RESULTS: A collection of 25 PepMV clones each containing a single nucleotide nonsynonymous substitution was created by site-directed mutagenesis and the fitness of each mutant was determined. PepMV-P22 genome showed a high degree of robustness against point mutations, with 80% of mutations being either neutral or even beneficial and only 20% being deleterious or lethal. We found that the effect of mutations strongly depended on the gene in which they were introduced. Mutations with the largest average beneficial effects were those affecting the RdRp gene, in contrast to mutations affecting TGB1 and CP genes, for which the average effects were deleterious. Moreover, significant epistatic interactions were observed between nonsynonymous mutations and the genetic background, meaning that the effect of a given nucleotide substitution on a particular genomic context cannot be predicted by knowing its effect in a different one. CONCLUSIONS: Our results indicated that PepMV genome has a surprisingly high robustness against mutations. We also found that fitness consequences of a given mutation differ between the two strains analyzed. This discovery suggests that the strength of selection, and thus the rates of evolution, vary among PepMV strains.

Lumbar pain is a common and frequent chronic condition. It is estimated that facet joint pain represents 15-31% of all consultations for low back pain. In suspected facet joint pain, it is recommended to perform nerve blocks to establish the diagnosis. Percutaneous continuous radiofrequency is the most effective treatment to date. We describe the current evidence on the minimally invasive treatment of lumbar facet syndrome and our experience with image guidance with CT and fluoroscopy by means of rhizolysis of the medial branch of the dorsal primary ramus of the spinal nerve.


El dolor lumbar es una entidad común y frecuente crónica. Se estima que el dolor de causa articular facetaria representa el 15-31% de todas las consultas por dolor lumbar. En sospecha de dolor articular facetario se recomienda realización de bloqueos nerviosos para establecer el diagnóstico. La radiofrecuencia continua percutánea es el tratamiento más efectivo hasta la fecha. Se describe la evidencia actual en el tratamiento mínimamente invasivo del síndrome facetario lumbar y nuestra experiencia con las guías de imagen con TC y fluoroscopía mediante rizolisis de la rama medial del ramo primario dorsal del nervio espinal.

La evidencia empírica obtenida por los agricultores del sector de Huechelepún (comuna de Melipeuco, Región de La Araucanía, Chile) indica que la especie Dasyphyllum diacanthoides, además de presentar propiedades medicinales, es una alternativa forrajera invernal. Esta propiedad junto con su condición de especie endémica de los bosques de Chile obliga a compatibilizar el uso y la conservación de esta especie. El objetivo de este estudio fue propagar D. diacanthoides mediante esquejes semilignificados y determinar el efecto de la presencia de espinas en los esquejes y la exposición Norte o Sur de las plantas madres en el enraizamiento. El estudio se realizó utilizando recursos endógenos, por lo que las variables evaluadas se determinaron sobre la base del conocimiento de los agricultores. El diseño experimental incluyó cuatro tratamientos: T1: estacas de plantas con exposición sur y espinas, T2: estacas de plantas con exposición sur sin espinas, T3: estacas de plantas con exposición norte sin espinas y T4: estacas de plantas con exposición norte con espinas. Cada tratamiento constó de 25 réplicas y se utilizó un diseño completo aleatorio para la ubicación de las estacas en el invernadero. Las estacas de plantas en laderas Norte tuvieron porcentajes mayores de sobrevivencia, enraizamiento y formación de callos que las de plantas en laderas S. La prueba U de Mann- Whitney evidenció diferencias significativas entre estacas con y sin espinas con exposición norte sólo para la longitud de raíces (p ≤ 0,05). La propagación vegetativa de D. diacanthoides mediante esquejes semilignificados es factible. Los mejores resultados se obtienen con estacas sin espinas de plantas madres con exposición Norte.


The empirical evidence obtained by farmers of Huechelepún area (commune of Melipeuco, La Araucania, Chile) indicates that the specie Dasyphyllum diacanthoides, besides presenting medicinal properties, is a winter forage alternative. This property along with its status as endemic forests of Chile requires reconciling the use and conservation of this species. The aim of this study was to propagate D. diacanthoides by semi lignified cuttings and determine the effect of the presence of thorns in the cuttings and North or South exposure mother plants in rooting. The study was performed using endogenous resources, so the evaluated variables were determined on the basis of knowledge of farmers. The experimental design included four treatments: T1: cuttings of plants with southern exposure and thorns, T2: Stakes southern exposure plants without thorns, T3: cuttings of plants with northern exposure spineless and T4: cuttings of plants with northern exposure with thorns. Each treatment consisted of 25 replicates and a complete randomized design for location of the cuttings in the greenhouse was used. Cuttings from plants in North slopes had higher percentages of survival, rooting and callus formation the plant on hillsides South. Mann-Whitney U test showed significant differences between stakes with and without spines north only exposure length roots (p ≤ 0.05). The vegetative propagation of cuttings D. diacanthoides by semi lignified is feasible. The best results are obtained with stakes thornless plants mothers with Northern exposure.

Hypersaline conditions are common in sub-tropical latitudes where freshwater availability is seasonal. Hence, hydroperiod plays a crucial role in providing a suitable area for the establishment of new mangrove seedlings. The purpose of this study was to assess the function of hydrological change and irradiance in the growth of afforested black mangrove (Avicennia germinans) along the upper saltpan area by creating six channels of 1 m wide by 0.3 deep and 30 m length. All channels were constructed perpendicular to the main coastline of the Urias lagoon, Pacific coast of Mexico. Seedlings of black mangrove were planted along four of the channels. After ten months, the pore-water salinity concentration within the six channels was reduced by half. Results indicate that there were no significant differences (P > 0.05) in mangrove survival among the channels. However, the optimal growth of black mangroves was near the channels edge. The growth of mangrove seedlings planted under 50% of solar attenuation was 10 times higher as compared to mangroves under direct sunlight. This study shows the feasibility of using channels to enhance tidal flow and decrease hypersaline conditions for future afforestation endeavors in arid coastlines.

The removal of ammonium (NH4(+)), nitrite (NO2(-)), nitrate (NO3(-)), and phosphate (PO4(-3)) in a closed silvofishery system was examined using three mangrove species (i.e., Avicennia germinans, Laguncularia racemosa, and Rhizophora mangle). Specifically, six closed tanks were installed for this experiment with a population of 60 Dormitator latifrons fishes per tank. We planted 40 seedlings in each of three experimental tanks separated by species, while the remaining tanks were used as control. During 15 weeks, nutrient concentrations among the three mangrove systems presented no significant differences (P>0.05). However, nutrient removal variability was minimum during the last 2-5 weeks. Mangroves presented an average efficiency of 63% for the removal of NH4(+) and NO2(-). Contrary, the average removal potential of NO3(-) and PO4(-3) was 50%. Results from this study suggest that the three mangrove species could be used in a closed silvofishery systems for the biological removal of NH4(+), NO2(-), NO3(-), and PO4(-3).

BACKGROUND: Inthis study, the genetic substructure and morphology of the species Neusticomysmonticolus was evaluated. A nuclear marker and mitochondrial maker were used to examine phylogeographic structure and to estimategenetic distances. Two statistical measurement analyses were applied to morphological data. RESULTS: These data recovered two morphologically distinct phylogeographic groups corresponding to populations on the eastern and western slopes of the Andes. Further, these eastern and western Andean slope populations of N. monticolus are 8.5 % divergent using sequence data from cytochrome-b (0.8 % divergent in the interphotoreceptor retinoid-binding protein gene). CONCLUSIONS: Populationscurrently assigned to N.monticolus constitutea species complex. The name N.monticolus is here restricted to western Andean slope populations. Populations on the eastern slope of the Andes are assigned to a new species, to which the authors assign the name Neusticomys vossi sp.nov.

BACKGROUND: The purpose of this study was to investigate the muscle activity of the Erector spinae (ES) during Pilates isometric exercises on and off Swiss ball. METHODS: Fifteen women (22.9±2.1years, 171.7±4.7 cm, 65.7±5.3 kg and 11.2±3.2% of body fat) with previous Pilates experience (1±0.9 years) participated as subjects in this study. In the first test session, the anthropometric data and maximal voluntary contraction (MVC) was measured. In the second test session, three isometric exercises were conducted on and off the Swiss ball: back extension (BE), back extension with elbows flexed (BTF) and back extension with elbows extended (BTE). During all exercises, average integrated electromyography (IEMG) from ES muscle was collected and analyzed. A one-way ANOVA with repeated measures followed by Bonferroni post hoc was adopted to compare the muscle activity (P<0.05). RESULTS: ES activity was higher for BT, BTF and BTE on stable surface than on Swiss ball, respectively. Significant differences were observed for the ES activity during BTE exercise when compared to BTF and BT on and off Swiss ball, respectively. CONCLUSION: The Swiss ball may not provide a potential effect on ES activity during Pilates isometric exercises with similar posture when compared to stable surfaces. Therefore, the combination of BT, BTF and BTE exercises may be an interesting alternative to provide progressive increases in the ES activity.

Se presenta el caso de un paciente con dolor abdominal de seis días de evolución, anorexia y pérdida de peso. Se le realiza una TC en la que se aprecia una herniación de la pared del borde antimesentérico del íleon, la cual produjo luego una seudoobstrucción y una peritonitis fecaloidea tras una perforación intestinal. La hernia de Richter presenta una clínica lentamente progresiva, por lo cual es común que se demore su diagnóstico. La cirugía tardía aumenta la morbimortalidad asociada


This is the case of a patient presenting abdominal pain for 6 days, as well as anorexia and weight loss. A CT scan is performed, showing a hernia of the antimesenteric border of the distal ileum, resulting in pseudo-obstruction and peritonitis due to intestinal perforation. Richter's hernia presents a slowly progressive clinical presentation, with often delayed diagnosis. Late surgery increases associated morbidity and mortality

Objective: Hepatic lipase (HL) is involved in the metabolism of several lipoproteins and has a key role in reverse cholesterol transport and atherosclerosis. The aim of this study was to evaluate the effects of HL -514C/T polymorphism on sub-clinical and established carotid atherosclerotic in hyperalphalipoproteinemic and control individuals. Methods: One hundred and sixty nine asymptomatic individuals (aged 47 ± 16 years), 71 hyperalphalipopro-teinemic (Hyper-A, HDL-C = 68mg/dL) and 98 controls (CTL, HDL-C< 68mg/dL) were selected by clinical and laboratory evaluations. Lipids and lipoproteins were measured by enzymatic methods. HL activity was measured in post-heparin plasma by a radiometric assay and HL-514C/T genotypes were analyzed by PCR. Carotid intima-media thickness (cIMT) was measured by Doppler ultrasonography. Results: No differences in HL -514C/T genotype frequencies were observed between the groups. HL -514C/T polymorphism did not contribute to variations in cIMT or atherosclerotic lesion frequencies in Hyper-A and controls. Furthermore, no interactions between HL-514C/T polymorphism and cIMT or atherosclerotic lesions were found. Conclusions: In hyperalphalipoproteinemic individuals the -514C/T polymorphism is not associated with significant variations in HDL-Cholesterol concentrations. Besides, it has no repercussions on carotid atherosclerosis, although hepatic lipase activity is significantly reduced. No financial conflicts of interest exist.


Objetivo: La Lipasa Hepática (HL) está implicada en el metabolismo de las lipoproteínas distintas y desempeña un papel en el transporte inverso del colesterol y la aterosclerosis. El objetivo de este estudio fue evaluar los efectos del polimorfismo HL-514 C/T en la aterosclerosis carotídea subclínica en los individuos e hiperalfalipoproteinémicos y controles establecidos. Métodos: Ciento sesenta y nueve sujetos asintomáticos (edad 47 ± 16 años), 71 hiperalfalipoproteinémicos (Hyper-A, HDL-C = 68mg/dL) y 98 controles (CTL, HDL-C <68mg/dL) fueron seleccionados por evaluaciones clínicas y de laboratorio. Lípidos y lipoproteínas se midieron por métodos enzimáticos. La actividad de la HL se midió en plasma después de la heparina por el método radiométrico, y los genotipos HL-514C/T se analizaron por PCR. El Grosor íntimo-medial carotídeo (cIMT) se midió mediante ecografía. Resultados: No hubo diferencias en las frecuencias de los genotipos HL-514 C/T se observó entre los grupos. Polimorfismo HL-514 C/T no ha contribuido a los cambios en cIMT o la frecuencia de las lesiones ateroscleróticas en Hyper-A y los controles. Por otra parte, no hay interacción entre el polimorfismo HL-514 C/T y cIMT ni fueron halladas lesiones ateroscleróticas. Conclusiones: El polimorfismo HL -514 C/T no está asociado con cambios significativos en el colesterol HDL en hiperalfalipoproteinémicos particulares y no tiene efecto en la arteriosclerosis carotídea a pesar de que la actividad de la HL ha sido reducida significativamente.
