RESUMEN

Heterosis has been extensively used for pig genetic breeding and production, but the genetic basis of heterosis remains largely elusive. Crossbreeding between commercial and native breeds provides a good model to parse the genetic basis of heterosis. This study uses Duhua hybrid pigs, a crossbreed of Duroc and Liangguang small spotted pigs, as materials to explore the genetic basis underlying heterosis related to growth traits at the genomic level. The mid-parent heterosis (MPH) analysis showed heterosis of this Duhua offspring on growth traits. In this study, we examined the impact of additive and dominance effects on 100 AGE (age adjusted to 100 kg) and 100 BF (backfat thickness adjusted to 100 kg) of Duhua hybrid pigs. Meanwhile, we successfully identified SNPs associated with growth traits through both additive and dominance GWASs (genome-wide association studies). These findings will facilitate the subsequent in-depth studies of heterosis in the growth traits of Duhua pigs.

Milking speed is an important trait influencing udder health of dairy cows as well as labor efficiency. Yet, it has received little attention in genomic association studies. The main objective of this study was to determine regions and genes on the genome with a potential effect on milking speed in Fleckvieh (dual purpose Simmental) cattle. Genome-wide association studies were conducted using de-regressed breeding values of bulls as phenotypes. Six SNP on 4 autosomes were significantly associated with milking speed for additive effects. Significant regions on BTA4 and BTA19 correspond with findings for other dairy cattle breeds. Based on the observation of Fleckvieh breed managers, variation of milking speed in batches of daughters of some bulls is much higher than in daughter groups of other bulls. This difference in within family variation may be caused by transmission of alternative alleles of bulls being heterozygous for a gene affecting milking speed. To check on this, we considered standard deviation of yield deviations in milking speed of half-sib daughters as a new trait and performed GWAS for dominance effects. One signal on BTA5 passed the genome wide Bonferroni threshold that corresponded to the significant signal from standard GWAS on de-regressed breeding values. The key conclusion of this study is that several strong genomic signals were found for milking speed in Fleckvieh cattle and that the strongest of them are supported by similar findings in Brown Swiss and Holstein Friesian cattle. Milking speed is a complex trait whose sub-processes have not yet been elucidated in detail. Hence, it remains a challenge to link the associated regions on the genome with causal genes and their functions.

High temperatures present a formidable challenge to the cultivation of hot pepper, profoundly impacting not only vegetative growth but also leading to flower and fruit abscission, thereby causing a significant reduction in yield. To unravel the intricate genetic mechanisms governing heat tolerance in hot pepper, an F2 population was developed through the crossing of two distinct genotypes exhibiting contrasting heat tolerance characteristics: DLS-161-1 (heat tolerant) and DChBL-240 (heat susceptible). The F2 population, along with the parental lines, was subjected to comprehensive phenotyping encompassing diverse morphological, physiological, and biochemical heat-related traits under high temperature conditions (with maximum temperature ranging from 31 to 46.5°C and minimum temperature from 15.4 to 30.5°C). Leveraging the Illumina Nova Seq-6000 platform, Double digest restriction-site associated DNA sequencing (ddRAD-seq) was employed to generate 67.215 Gb data, with subsequent alignment of 218.93 million processed reads against the reference genome of Capsicum annuum. Subsequent variant calling and ordering resulted in 5806 polymorphic SNP markers grouped into 12 LGs. Further QTL analysis identified 64 QTLs with LOD values ranging from 2.517 to 11.170 and explained phenotypic variance ranging from 4.05 to 19.39%. Among them, 21 QTLs, explaining more than 10% phenotypic variance, were identified as major QTLs controlling 9 morphological, 3 physiological, and 2 biochemical traits. Interestingly, several QTLs governing distinct parameters were found to be colocalized, suggesting either a profound correlation between the QTLs regulating these traits or their significant genomic proximity. In addition to the QTLs, we also identified 368380 SSR loci within the identified QTL regions, dinucleotides being the most abundant type (211,381). These findings provide valuable insights into the genetics of heat tolerance in hot peppers. The identified QTLs and SSR markers offer opportunities to develop heat-tolerant varieties, ensuring better crop performance under high-temperature conditions.

A genome-wide association study (GWAS) of age at first calving (AFC) using 813,114 first lactation Holstein cows and 75,524 SNPs identified 2063 additive effects and 29 dominance effects with p-values < 10-8. Three chromosomes had highly significant additive effects in the regions of 7.86-8.12 Mb of Chr15, 27.07-27.48 Mb and 31.25-32.11 Mb of Chr19, and 26.92-32.60 Mb of Chr23. Two of the genes in those regions were reproductive hormone genes with known biological functions that should be relevant to AFC, the sex hormone binding globulin (SHBG) gene, and the progesterone receptor (PGR) gene. The most significant dominance effects were near or in EIF4B and AAAS of Chr05 and AFF1 and KLHL8 of Chr06. All dominance effects were positive overdominance effects where the heterozygous genotype had an advantage, and the homozygous recessive genotype of each SNP had a very negative dominance value. Results from this study provided new evidence and understanding about the genetic variants and genome regions affecting AFC in U.S. Holstein cows.

Multisensory integration includes two behavioral manifestations: the modality dominance effect and the redundant-signals effect (RSE). RSE is a multisensory improvement effect in which individuals respond more quickly and accurately to bimodal audiovisual (AV) targets than to unimodal auditory (A) or visual (V) targets. Previous studies have confirmed that RSE is the product of modality interactions between different modalities. The goal of this study was to systematically investigate the effects of the modality dominance manipulated by modal-based attention and unimodal target probability on RSE. The results showed that when paying attention to both the A and V modalities (Exp. 1), RSE was not significantly different between unimodal target probabilities. When selectively paying attention to the A modality (Exp. 2A), RSE was also not significantly different between unimodal target probabilities. However, when selectively paying attention to the V modality (Exp. 2B), the magnitude of RSE showed a significant decreasing trend with the increasing probability of V targets. Our study is the first to reveal that the unimodal target probability significantly modulates RSE in visual selective attention, and this modulatory effect of the unimodal target probability on RSE is opposite to the modulatory effect on the modality dominance effect.

The present study measured event-related potentials (ERP) and behavioral performance to examine whether inhibitory control is involved in voluntary language switching, and if so, to explore the differences in inhibitory control between voluntary and mandatory language switching. Unbalanced Chinese-English bilinguals completed two picture naming tasks: one involving mandatory language switches and one in which participants could voluntarily switch between the two languages. Behavioral data showed significant switch costs and a reversed language dominance effect in both switching tasks. Critically, both effects were larger in mandatory compared to voluntary switching. ERP results revealed that neural switch costs during mandatory switching was significantly different than voluntary switching in both N2 and LPC amplitudes. In contrast, a significant difference in the reversed language dominance effect between both tasks was only observed in LPC amplitude. Together, these findings suggest the involvement of inhibitory control in both mandatory and voluntary language switching, but the degree of inhibition and the time-course of control processes between both tasks appear to be distinct.

How does bilingual language control adapt to the cultural context? We address this question by looking at the pattern of switch cost and reversed language dominance effect, which are suggested to separately reflect reactive and proactive language control mechanisms, in the contexts with culturally-neutral pictures (i. e., baseline context) or culturally-biased pictures (i.e., congruent context where culture matched the language to be spoken or incongruent context where culture mismatched the language to be spoken). Results showed an asymmetric switch cost with larger costs for L2 in the congruent context as compared with the baseline and incongruent contexts, but the reversed language dominance effect was not changed across contexts, suggesting that cultural context plays a critical role in modulating reactive but not proactive language control. These findings reveal the dynamic nature of language control in bilinguals and have important implications for the current models of bilingual language control.

This study asks if monolinguals can resolve lexical interference within a language with mechanisms similar to those used by bilinguals to resolve interference across languages. These mechanisms are known as bilingual language control, are assumed to be at least in part top-down, and are typically studied with cued language mixing, a version of which we use here. Balanced (Experiment 1) and nonbalanced Spanish-English bilinguals (Experiment 2) named pictures in each of their languages. English monolinguals from two different American cities (Experiments 3 and 4) named pictures in English only with either basic-level (e.g., shoe) or subordinate names (e.g., sneaker). All experiments were identically structured and began with blocked naming in each language or name type, followed by trial-level switching between the two languages or name types, followed again by blocked naming. We analyzed switching, mixing and (introduced here) post-mixing costs, dominance effects and repetition benefits. In the bilingual experiments, we found some signs of dominant deprioritization, the behavioral hallmark of bilingual language control: larger costs for dominant- than for nondominant-language names. Crucially, in the monolingual experiments, we also found signs of dominant deprioritization: larger costs for basic-level than for subordinate names. Unexpectedly and only in the monolingual experiments, we also found a complete dominance reversal: Basic-level names (which otherwise behaved as dominant) were produced more slowly overall than subordinate names. Taken together, these results are hard to explain with the bottom-up mechanisms typically assumed for monolingual interference resolution. We thus conclude that top-down mechanisms might (sometimes) be involved in lexical interference resolution not only between languages but also within a language.

Vision is typically dominant over audition or touch in human adults. One classic example is the Colavita visual dominance effect: The presentation of a tone sometimes goes undetected when it is paired with a flash even though it is well detected when presented alone. We investigated whether the Colavita visual dominance effect is modulated by stimulus uncertainty in the temporal and spatial domains. In a simple discrimination task, participants were asked to press a predesignated key when detecting a flash, another key when detecting a tone, and both keys when detecting both a flash and a tone. Temporal uncertainty was increased by introducing temporal jitter between trials (Experiment 1), and spatial uncertainty was increased by shifting the flash to different locations (Experiment 2). The Colavita visual dominance effect was reduced when temporal uncertainty was increased, while it remained similar when spatial uncertainty was increased. We therefore demonstrate a novel consideration, where increasing temporal uncertainty balances the competition between vision and audition, suggesting that people's degree of sensory dominance is malleable. Our result therefore highlights the concept that intersensory competition is susceptible to the temporal predictability of the stimulus, which provides critical insights into the design of effective warning systems in the field of ergonomics.

The objective of this study was to compare the appropriate models used to estimate the value of genetic parameters in fertility traits: fertility (FER), hatchability of fertile eggs (HOF), and hatchability of eggs set (HOS) in Thai native (Pradu Hang Dam) chickens. Data were collected for each fertility trait from 3435 test-week records from 715 hens, 158 mate sires, and 972 pedigree animals. Three random regression models were analyzed: model 1 (M1: A + PE) was adjusted by using additive genetic and permanent environmental effects. Model 2 (M2: A + PE + D) was adjusted by using the dominance effect. Finally, model 3 (M3: A + MS + PE + D) was adjusted by using the mate sire effect. The results found the low heritability of FER (M1 to M3), HOF (M1 to M3), and HOS (M1 to M3) ranged from 0.031-0.040, 0.037-0.066, and 0.040-0.059, respectively. Adjustment for the dominance and mate sire effects in M3 reduced the upward bias in heritability and improved the accuracy of variance component estimates compared to M1 and M2. In conclusion, the genetic evaluation for FER, HOF, and HOS can include the dominance and MS effects to increase the accuracy of evaluation of breeding values and plan for mate selection in breeding programs.

Bone size is an important trait for chickens because of its association with osteoporosis in layers and meat production in broilers. Here, we employed high density genotyping platforms to detect candidate genes for bone traits. Estimates of the narrow heritabilities ranged from 0.37 ± 0.04 for shank length to 0.59 ± 0.04 for tibia length. The dominance heritability was 0.12 ± 0.04 for shank length. Using a linear mixed model approach, we identified a promising locus within NCAPG on chromosome 4, which was associated with tibia length and mass, femur length and area, and shank length. In addition, three other loci were associated with bone size or mass at a Bonferroni-corrected genome-wide significance threshold of 1%. One region on chicken chromosome 1 between 168.38 and 171.82 Mb harbored HTR2A, LPAR6, CAB39L, and TRPC4. A second region that accounted for 2.2% of the phenotypic variance was located around WNT9A on chromosome 2, where allele substitution was predicted to be associated with tibia length. Four candidate genes identified on chromosome 27 comprising SPOP, NGFR, GIP, and HOXB3 were associated with tibia length and mass, femur length and area, and shank length. Genome partitioning analysis indicated that the variance explained by each chromosome was proportional to its length.

Previous studies have shown that a large proportion of women invited for bowel cancer screening prefer endoscopists of the same gender. We tested whether women who are initially disinclined to undergo flexible sigmoidoscopy screening would be more willing to have the test with a female practitioner if they were also offered a decoy appointment with a male practitioner. We conducted two online experiments with women aged 35-54, living in England, who did not intend to undergo flexible sigmoidoscopy screening. In both experiments, women were randomised to two conditions: (1) control (appointment with a female endoscopist) and (2) decoy (two appointments to choose from, one with a male endoscopist and one with a female endoscopist). Experiment 1 (N = 302) verified the conditions for the decoy using a conventional intention scale, while experiment 2 (N = 300) tested how the presence of the decoy influences the likelihood of women choosing the appointment with the female practitioner in a discrete choice task. While experiment 1 showed that the presence of the decoy increased intentions to attend the appointment with the female practitioner (p = 0.02), experiment 2 confirmed that women were more likely to choose the appointment with the female endoscopist if they were also offered the decoy (p < 0.001). In both experiments, the presence of the decoy decreased perceived difficulty of the screening decision and cognitive effort required to make the decision. Offering disinclined women a male practitioner increased intention to have the test with an endoscopist of the same gender. This suggests that male screening practitioners can be used as decoy options to increase the likelihood that women choose female practitioners and facilitate the screening decision.

BACKGROUND: Service sire has a considerable impact on reproductive success in dairy cattle. Most gene mapping studies for bull fertility have focused on additive effects, while non-additive effects have been largely ignored. The main goal of this study was to assess the relevance of non-additive effects on Sire Conception Rate (SCR) in Holstein dairy cattle. The analysis included 7.5 k Holstein bulls with both SCR records and 57.8 k single nucleotide polymorphism (SNP) markers spanning the entire genome. RESULTS: The importance of non-additive effects was evaluated using an efficient two-step mixed model-based approach. Four genomic regions located on chromosomes BTA8, BTA9, BTA13 and BTA17 showed marked dominance and/or recessive effects. Most of these regions harbor genes, such as ADAM28, DNAJA1, TBC1D20, SPO11, PIWIL3 and TMEM119, that are directly implicated in testis development, male germ line maintenance, and sperm maturation. CONCLUSIONS: This study provides further evidence for the relevance of non-additive effects in fitness-related traits, such as male fertility. In addition, these findings may point out new strategies for improving service sire fertility in dairy cattle via marker-assisted selection.

The asymmetric dominance effect (ADE) occurs when the introduction of a partially dominated decoy option increases the choice share of its dominating alternative. The ADE is a violation of regularity and the constant-ratio rule, which are two derivations of the independence of irrelevant alternatives axiom, a core tenant of rational choice. The ADE is one of the most widely reported human choice phenomena, leading researchers to probe its origins by studying a variety of non-human species. We examined the ADE in brown capuchin monkeys (Cebus apella), a species that displays many other decision biases. In Experiment 1, we used a touchscreen method to elicit choice-based preferences for food rewards in asymmetrically dominated choice sets. In Experiments 2 and 3, we distinguished between different types of judgments and used a free selection task to elicit consumption-based preferences for juice rewards. However, we found no evidence for the ADE through violations of regularity or the constant-ratio rule, despite the similarity of our stimuli to other human and non-human experiments. While these results appear to conflict with existing literature on the ADE in non-human species, we point out methodological differences-notably, the distinction between value-based and perception-based stimuli-that have led to a collection of phenomena that are difficult to understand under a unitary theoretical framework. In particular, we highlight key differences between the human and non-human research and provide a series of steps that researchers could take to better understand the ADE.

Proline concentration has been often suggested as an indicator of osmotic stress. A better understanding of the genetics of this trait is however needed. In the present study, proline concentration has been assessed, together with root and stem growth, potassium, calcium and total soluble sugars concentration and stress injury symptoms, in seedlings of sunflower hybrids and their parents grown under control and osmotic conditions. Proline strongly accumulated with osmotic stress. Its concentration exhibited a large variation among genotypes and was higher in hybrids than in parental lines. A positive association was noted between proline concentration and osmotic adjustment that was reflected in a reduction of osmotic stress induced injury, as showed by the reduced number of calli in the hybrids with higher proline concentration. Broad and narrow sense heritability was higher under osmotic stress suggesting applying the selection in osmotic stress condition. In the control treatment, dominance effects explained most of the genetic variation for proline concentration while under osmotic stress both dominance and additive variance were high. The importance of dominance and additive effects suggested that several genomic regions are controlling this trait. Good general combiners, presumably carrying positive additive alleles affecting proline concentration, were identified.

Most genomic prediction studies fit only additive effects in models to estimate genomic breeding values (GEBV). However, if dominance genetic effects are an important source of variation for complex traits, accounting for them may improve the accuracy of GEBV. We investigated the effect of fitting dominance and additive effects on the accuracy of GEBV for eight egg production and quality traits in a purebred line of brown layers using pedigree or genomic information (42K single-nucleotide polymorphism (SNP) panel). Phenotypes were corrected for the effect of hatch date. Additive and dominance genetic variances were estimated using genomic-based [genomic best linear unbiased prediction (GBLUP)-REML and BayesC] and pedigree-based (PBLUP-REML) methods. Breeding values were predicted using a model that included both additive and dominance effects and a model that included only additive effects. The reference population consisted of approximately 1800 animals hatched between 2004 and 2009, while approximately 300 young animals hatched in 2010 were used for validation. Accuracy of prediction was computed as the correlation between phenotypes and estimated breeding values of the validation animals divided by the square root of the estimate of heritability in the whole population. The proportion of dominance variance to total phenotypic variance ranged from 0.03 to 0.22 with PBLUP-REML across traits, from 0 to 0.03 with GBLUP-REML and from 0.01 to 0.05 with BayesC. Accuracies of GEBV ranged from 0.28 to 0.60 across traits. Inclusion of dominance effects did not improve the accuracy of GEBV, and differences in their accuracies between genomic-based methods were small (0.01-0.05), with GBLUP-REML yielding higher prediction accuracies than BayesC for egg production, egg colour and yolk weight, while BayesC yielded higher accuracies than GBLUP-REML for the other traits. In conclusion, fitting dominance effects did not impact accuracy of genomic prediction of breeding values in this population.

Although adaptive mutations are often considered to be dominant, it has been recently shown that a substantial proportion of adaptive mutations should display heterozygote advantage. In this work, we take advantage of a recently characterized transposable element insertion mediating oxidative stress response in Drosophila melanogaster to test the dominance effect of an adaptive mutation. The comparison of the survival curves of heterozygous and the two corresponding homozygous flies indicated that the dominance effect of Bari-Jheh depends on the genetic background. Both in homozygous and in heterozygous flies, Bari-Jheh was associated with upregulation of Jheh1 (Juvenile Hormone Epoxyde Hydrolase 1) and/or Jheh2 genes. Our results add to the limited number of studies in which the dominance effect of adaptive mutations has been empirically estimated and highlights the complexity of their inheritance.

RESUMEN

Many ecosystems are facing strong perturbations such as nitrogen (N) fertilization, which can greatly alter ecosystem stability via different mechanisms. Understanding such mechanisms is critical for predicting how ecosystems will function in the face of global changes. We examined how 8 yr of N fertilization with different N rates (no N addition or N addition at a low, medium or high rate) and different forms of N (ammonium, nitrate or ammonium nitrate) affected the temporal stability of the aboveground biomass of an alpine meadow on the Tibetan Plateau, and tested four mechanisms (diversity effect, mean-variance scaling, compensatory dynamics and dominance effect) that may alter stability. Compared with the control (no N addition), a high N rate did not affect the diversity effect, the mean-variance scaling or the dominance effect, but significantly decreased compensatory dynamics among species and functional groups, which contributed to the reduction in community stability of the alpine meadow. The form of N did not affect any of the four mechanisms and thus did not affect community stability. A high N rate can change community stability by altering compensatory dynamics, whereas the form of N may not have an effect.
