RESUMEN

The widely treated order Capnodiales is one of the most important orders in the class Dothideomycetes. Recently, the order Capnodiales s. lat. was reassessed and split into seven orders (Capnodiales s. str., Cladosporiales, Comminutisporales, Mycosphaerellales, Neophaeothecales, Phaeothecales and Racodiales) based on multi-locus phylogeny, morphology and life strategies. In this study, two Arthrocatena strains isolated from sooty mould communities on the leaves of Tiliacordata and needles of Pinusnigra in southern Poland were analyzed. Multi-locus phylogenetic analyses (ITS-LSU-SSU-rpb2-tef1) along with morphological examination showed that they belong to Capnobotryellaantalyensis, which represents a sister taxon to Arthrocatenatenebrosa. Capnobotryellaantalyensis is a rock-inhabiting fungus described from Turkey. The following new combination is proposed: Arthrocatenaantalyensis. Phylogenetic analyses also showed that Arthrocatena and related genus Hyphoconis, both known previously only from rocks, form a sister lineage to orders Cladosporiales and Comminutisporales. The new order Arthrocatenales and new family Arthrocatenaceae are proposed to this clade. Representatives of this order are extremophilic fungi that live on rocks and in sooty mould communities.

Pine trees play a crucial role in the forests of Sichuan Province, boasting rich species diversity and a lengthy evolutionary history. However, research and investigation on fungi associated with pine trees are insufficient. This study investigated the diversity of hyphomycetes fungi associated with pine trees in Sichuan Province, China. During the survey, we collected five specimens of hyphomycetes from branches and bark of species of Pinus. Five barcodes were selected for study and sequenced, including ITS, SSU, LSU, TEF1, and RPB2. Morphological examination and multi-locus phylogenetic analyses revealed three new species, viz. Catenulostroma pini sp. nov. within Teratosphaeriaceae, Kirschsteiniothelia longisporum sp. nov. within Kirschsteiniotheliaceae, Sporidesmiella sichuanensis sp. nov. within Junewangiaceae, and two known species, Paradictyoarthrinium diffractum and P. hydei within Paradictyoarthriniaceae, which are the new host records from Pinus species. Catenulostroma pini, distinguished from other species in the genus by its unique morphology, has three conidial morphologies: small terminal helicoconidia, scolecoconidia with many septa, and phragmoconidia conidia. Kirschsteiniothelia longisporum has longer spores when compared to the other species in the genus. According to phylogenetic analysis, Sporidesmiella sichuanensis formed an independent clade sister to S. aquatica and S. juncicola, distinguished by differences in conidial size.

Pleosporales is a highly diverse (and the largest) order in Dothideomycetes, and it is widespread in decaying plants in various environments around the world. During a survey of fungal diversity in Sichuan Province, China, specimens of hyphomycetous and Thyridaria-like fungi were collected from dead branches of pine trees and cherry trees. These taxa were initially identified as members of Massarinaceae and Thyridariaceae through morphological examination. Phylogenetic analyses of the Thyridariaceae, combining ITS, SSU, LSU, RPB2, and TEF1 sequence data, indicated a distinct clade sister to Pseudothyridariella and Thyridariella, distinct from any genus in the family. Thus, a new genus, Vaginospora, is proposed to accommodate the type species Vaginospora sichuanensis, which is characterized by semi-immersed globose to oblong ascomata with an ostiolar neck, cylindrical to clavate asci with an ocular chamber, and hyaline to dark brown, fusiform, 3-5-transversely septate ascospores with an inconspicuous mucilaginous sheath. Based on the morphological comparisons and multi-locus phylogenetic analyses (ITS, SSU, LSU, RPB2, and TEF1) of the Massarinaceae, we have identified three collections belonging to the genus Helminthosporium, leading us to propose H. filamentosa sp. nov., H. pini sp. nov., and H. velutinum as a new host record. According to Phylogenetic analysis, H. pini formed an independent clade sister to H. austriacum and H. yunnanense, and H. filamentosa represents the closest sister clade to H. quercinum. Helminthosporium pini is distinct from H. austriacum by the shorter conidiophores and H. yunnanense by the longer and wider conidia. The H. filamentosa differs from H. quercinum in having longer conidiophores and smaller conidia. This study extends our understanding of diversity within Thyridariaceae and Helminthosporium. Our findings underscore the rich biodiversity and potential for discovering novel fungal taxa within these groups.

During a survey of culturable microfungi from the bark of sugar maple (Acer saccharum), Atrocalyx glutinosus and Nigrograna rubescens, two novel species of Pleosporales (Dothideomycetes) were isolated from several locations in eastern Ontario, Canada. Formal species descriptions are presented based on unique colony phenotypes and micromorphological characteristics and supported using multi-locus molecular phylogenetic comparisons with similar species. Both A. glutinosus and N. rubescens produce pycnidial asexual morphs in culture. As their names imply, under specific culture conditions, A. glutinosus excretes large amounts of the glutinous polysaccharide pullulan and N. rubescens produces a dark red naphthoquinone pigment that diffuses in the culture medium. Neohelicomyces species are a group of helicosporous hyphomycetes with the potential to produce secondary metabolites. During our investigation of helicosporous fungi, six collections were isolated from both terrestrial and freshwater habitats in Guizhou Province, China. Based on multigene phylogenetic analysis (ITS, LSU, tef1α and rpb2), coupled with morphological data, three new Neohelicomyces species, viz. N.guizhouensis, N.helicosporus and N.hydei were established. A list of accepted Neohelicomyces species with molecular data was provided. The strain of Neohelicomycespallidus (UAMH 10535) was synonymised under N.denticulatus based on molecular data.

Most species of Dothiora are known from the dead parts of various host plants as saprobic fungi in terrestrial habitats occurring in tropical and temperate regions. In the present study, samples of Dothiora were collected from dead twigs and branches of Capparis spinosa, Rhaponticum repens, and an unknown angiosperm plant from the Tashkent and Jizzakh regions of Uzbekistan. Multi-gene phylogenetic analyses based on a combined ITS, LSU, SSU, TEF1, and TUB2 sequence data revealed their taxonomic positions within the Dothideaceae. Three new species of Dothiora, namely, Dothiora capparis, Dothiora rhapontici, and Dothiora uzbekistanica were proposed by molecular and morphological data. Likewise, the phylogenetic relationship and morphology of Dothiora are discussed. In addition, we provide a list of accepted Dothiora species, including host information, distribution, morphology descriptions, and availability of sequence data, to enhance the current knowledge of the diversity within Dothiora.

The tropical areas in southern and south-western Yunnan are rich in fungal diversity. Additionally, the diversity of seed flora in Yunnan Province is higher than in other regions in China and the abundant endemic species of woody plants provide favourable substrates for fungi. Rubber plantations in Yunnan Province are distributed over a large area, especially in Xishuangbanna. During a survey of rubber-associated fungi in Yunnan Province, China, dead rubber branches with fungal fruiting bodies were collected. Morphological characteristics and multigene phylogenetic analyses (ITS, LSU, SSU, rpb2 and tef1-α) revealed four distinct new species, described herein as Melomastiapuerensis, Nigrogranalincangensis, Pseudochaetosphaeronemalincangensis and Pseudochaetosphaeronemaxishuangbannaensis. Detailed descriptions, illustrations and phylogenetic trees are provided to show the taxonomic placements of these new species.

Atractilina Dearn. & Barthol. and Spiropes Cif. are genera of asexual fungi that comprise species mainly hyperparasitic on black mildews (Meliolales, Ascomycota). Although a common group of anamorphic fungi, they have been described up to now only by morphology and their systematic position is unknown. The present study provides a morphological treatise of all known species of Atractilina and Spiropes hyperparasitic on Meliolales, including insights into their systematic position, based on DNA sequences generated here for the first time. The study was conducted, based on 33 herbarium specimens and 23 specimens recently collected in Benin and Panama. The obtained DNA sequence data (28S rDNA and ITS rDNA) of A.parasitica and of two species of Spiropes show systematic placements in the Dothideomycetes and Leotiomycetes, respectively. The sequence data of the two Spiropes spp. do not group together. Moreover, the anamorph-teleomorph connection between Atractilinaparasitica and Malacariameliolicola, a pseudothecioid fungus, is confirmed. Three species in the genus Spiropes are proposed as new to science, namely S.angylocalycis, S.carpolobiae and S.croissantiformis. Four species are reported for Benin for the first time, three species for Panama and one species for mainland America. Atractilina and Spiropes are currently two genera with highly heterogeneous species and they might have to be split in the future, once the taxonomic concepts are validated by morphology and molecular sequence data.

Didymella contains numerous plant pathogenic and saprobic species associated with a wide range of hosts. Over the course of our mycological surveys of plant pathogens from terrestrial plants in Jiangxi Province, China, eight strains isolated from diseased leaves of four host genera represented three new species of Didymella, D. bischofiae sp. nov., D. clerodendri sp. nov., and D. pittospori sp. nov. Phylogenetic analyses of combined ITS, LSU, RPB2, and TUB2 sequence data, using maximum-likelihood (ML) and Bayesian inference (BI), revealed their taxonomic placement within Didymella. Both morphological examinations and molecular phylogenetic analyses supported D. bischofiae, D. clerodendri, and D. pittospori as three new taxa within Didymella. Illustrations and descriptions of these three taxa were provided, along with comparisons with closely related taxa in the genus.

Over the decades our understanding of lichens has shifted to the fact that they are multiorganismic, symbiotic microecosystems, with their complex interactions coming to the fore due to recent advances in microbiomics. Here, we present a mutualistic-parasitic continuum dynamics scenario between an orange lichen and a lichenicolous fungus from the Atacama Desert leading to the decay of the lichen's photobiont and leaving behind a black lichen thallus. Based on isolation, sequencing, and ecophysiological approaches including metabolic screenings of the symbionts, we depict consequences upon infection with the lichenicolous fungus. This spans from a loss of the lichen's photosynthetic activity and an increased roughness of its surface to an inhibition of the parietin synthesis as a shared pathway between the photobiont and the mycobiont, including a shift of secondary metabolism products. This degree of relations has rarely been documented before, although lichenicolous fungi have been studied for over 200 years, adding an additional level to the view of interactions within lichens.

Tetraplosphaeriaceae (Pleosporales, Ascomycota) is a family with many saprobes recorded from various hosts, especially bamboo and grasses. During a taxonomic investigation of microfungi in tropical and subtropical forest regions of Guizhou, Hainan and Yunnan provinces, China, several plant samples were collected and examined for fungi. Four newly discovered species are described based on morphology and evolutionary relationships with their allies inferred from phylogenetic analyses derived from a combined dataset of LSU, ITS, SSU, and tub2 DNA sequence data. Detailed illustrations, descriptions and taxonomic notes are provided for each species. The four new species of Tetraplosphaeriaceae reported herein are Polyplosphaeriaguizhouensis, Polyplosphaeriahainanensis, Pseudotetraploayunnanensis, and Tetraploahainanensis. A checklist of Tetraplosphaeriaceae species with available details on their ecology is also provided.

Yunnan, located in southwestern China, is known for its high fungal diversity, and many of which are endemic to the region. As part of our ongoing studies on fungi in Yunnan, we introduce two new genera in Phaeothecoidiellaceae (Mycosphaerellales), to accommodate one Repetophragma-like and another Stomiopeltis-like taxa. Pseudorepetophragma gen. nov. is introduced herein as a monotypic genus to accommodate P. zygopetali comb. nov.(≡ Repetophragma zygopetali), whereas Pseudostomiopeltis gen. nov. is introduced to accommodate Ps. xishuangbannaensis gen. et sp. nov. and Ps. phyllanthi comb. nov.(≡ Stomiopeltis phyllanthi), based on a new collection from Yunnan. In addition, Stomiopeltis sinensis is transferred to Exopassalora as E. sinensis comb. nov. due to its phylogenetic affinity and grouped with E. zambiae, the generic type of Exopassalora. This study provides new insights into the biodiversity of fungal species in this region and adds to our understanding of their ecological roles, as well as the resolution to ambiguous taxa in Phaeothecoidiellaceae.

Cladosporium species are cosmopolitan fungi, characterized by olivaceous or dark colonies with coronate conidiogenous loci and conidial hila with a central convex dome surrounded by a raised periclinal rim. Cladosporium species have also been discovered in marine environments. Although many studies have been performed on the application of marine originated Cladosporium species, taxonomic studies on these species are scarce. We isolated Cladosporium species from three under-studied habitats (sediment, seawater, and seaweed) in two districts including an intertidal zone in the Republic of Korea and the open sea in the Western Pacific Ocean. Based on multigenetic marker analyses (for the internal transcribed spacer, actin, and translation elongation factor 1), we identified fourteen species, of which five were found to represent new species. These five species were C.lagenariiformesp. nov., C.maltirimosumsp. nov., C.marinumsp. nov. in the C.cladosporioides species complex, C.snafimbriatumsp. nov. in the C.herbarum species complex, and C.marinisedimentumsp. nov. in the C.sphaerospermum species complex. Morphological characteristics of the new species and aspects of differences with the already known species are described herein together with molecular data.

Elucidating the complex relationship between plants and endophytic fungi is very important in order to understand the maintenance of biodiversity, equity, stability, and ecosystem functioning. However, knowledge about the diversity of endophytic fungi from species of the native Brazilian Cerrado biome is poorly documented and remains largely unknown. These gaps led us to characterize the diversity of Cerrado endophytic foliar fungi associated with six woody species (Caryocar brasiliense, Dalbergia miscolobium, Leptolobium dasycarpum, Qualea parviflora, Ouratea hexasperma, and Styrax ferrugineus). Additionally, we investigated the influence of host plant identities on the structure of fungal communities. Culture-dependent methods coupled with DNA metabarcoding were employed. Irrespective of the approach, the phylum Ascomycota and the classes Dothideomycetes and Sordariomycetes were dominant. Using the cultivation-dependent method, 114 isolates were recovered from all the host species and classified into more than 20 genera and 50 species. Over 50 of the isolates belonged to the genus Diaporthe, and were distributed into more than 20 species. Metabarcoding revealed the phyla Chytridiomycota, Glomeromycota, Monoblepharomycota, Mortierellomycota, Olpidiomycota, Rozellomycota, and Zoopagomycota. These groups are reported for the first time as components of the endophytic mycobiome of Cerrado plant species. In total, 400 genera were found in all host species. A unique leaf endophytic mycobiome was identified in each host species, which differed not only by the distribution of fungal species, but also by the abundance of shared species. These findings highlight the importance of the Brazilian Cerrado as a reservoir of microbial species, and emphasize how endophytic fungal communities are diversified and adapted.

Torula is an asexual and hyphomycetous genus in the family Torulaceae. Torula species are generally saprophytic. They have a worldwide distribution and abound in humid or freshwater habitats. In order to better understand this genus, we carried out several field collections from Sichuan, China. As a result, we obtained nine Torula isolates from dead woody substrates in terrestrial and freshwater habitats. Based on a biphasic approach of morphological examination and multi-locus phylogenetic analyses (ITS, SSU, LSU, TEF, RPB2), these collections were identified as belonging to seven Torula species. Four of them were new species (Torula chinensis, T. longiconidiophora, T. sichuanensis and T. submersa), and the other three belonged to existing species, though one was found for the first time in China (T. masonii). Morphological and updated phylogenetic delamination of the new discoveries is also discussed. This study provides further insights into our understanding of wood-based Torula species in China.

The South China Botanical Garden (SCBG), one of the largest and oldest botanical gardens in China, conserves important plant germplasms of endangered species. Therefore, ensuring tree health and studying the associated mycobiome of the phyllosphere is essential to maintaining its visual aesthetics. During a survey of plant-associated microfungal species in SCBG, we collected several coelomycetous taxa. Phylogenetic relationships were evaluated based on the analyses of ITS, LSU, RPB2, and ß-tubulin loci. The morphological features of the new collections were compared with those of existing species, emphasizing close phylogenetic affinities. Based on the morphological comparisons and multi-locus phylogeny, we introduce three new species. These are Ectophoma phoenicis sp. nov., Remotididymella fici-microcarpae sp. nov., and Stagonosporopsis pedicularis-striatae sp. nov. In addition, we describe a new host record for Allophoma tropica in the Didymellaceae. Detailed descriptions and illustrations are provided along with notes comparing allied species.

Saprobic hyphomycetes are highly diverse on plant debris. Over the course of our mycological surveys in southern China, three new Helminthosporium species, H. guanshanense sp. nov., H. jiulianshanense sp. nov. and H. meilingense sp. nov., collected on dead branches of unidentified plants, were introduced by morphological and molecular phylogenetic analyses. Multi-loci (ITS, LSU, SSU, RPB2 and TEF1) phylogenetic analyses were performed using maximum-likelihood and Bayesian inference to infer their taxonomic positions within Massarinaceae. Both molecular analyses and morphological data supported H. guanshanense, H. jiulianshanense and H. meilingense as three independent taxa within Helminthosporium. A list of accepted Helminthosporium species with major morphological features, host information, locality and sequence data was provided. This work expands our understanding of the diversity of Helminthosporium-like taxa in Jiangxi Province, China.

BACKGROUND: Studying genomic variation in rapidly evolving pathogens potentially enables identification of genes supporting their "core biology", being present, functional and expressed by all strains or "flexible biology", varying between strains. Genes supporting flexible biology may be considered to be "accessory", whilst the "core" gene set is likely to be important for common features of a pathogen species biology, including virulence on all host genotypes. The wheat-pathogenic fungus Zymoseptoria tritici represents one of the most rapidly evolving threats to global food security and was the focus of this study. RESULTS: We constructed a pangenome of 18 European field isolates, with 12 also subjected to RNAseq transcription profiling during infection. Combining this data, we predicted a "core" gene set comprising 9807 sequences which were (1) present in all isolates, (2) lacking inactivating polymorphisms and (3) expressed by all isolates. A large accessory genome, consisting of 45% of the total genes, was also defined. We classified genetic and genomic polymorphism at both chromosomal and individual gene scales. Proteins required for essential functions including virulence had lower-than average sequence variability amongst core genes. Both core and accessory genomes encoded many small, secreted candidate effector proteins that likely interact with plant immunity. Viral vector-mediated transient in planta overexpression of 88 candidates failed to identify any which induced leaf necrosis characteristic of disease. However, functional complementation of a non-pathogenic deletion mutant lacking five core genes demonstrated that full virulence was restored by re-introduction of the single gene exhibiting least sequence polymorphism and highest expression. CONCLUSIONS: These data support the combined use of pangenomics and transcriptomics for defining genes which represent core, and potentially exploitable, weaknesses in rapidly evolving pathogens.

The diversity of lignicolous freshwater fungi in northwestern Yunnan, China, has been studied for several years in the College of Agriculture and Biological Science, at Dali University. Over the last 5 years, we published two new genera and nine new species of Tubeufiaceae from northwestern Yunnan. This study focused on introducing tubeufia-like hyphomycetous fungi found in freshwater lakes in the northwestern Yunnan plateau. Eleven fresh collections of tubeufiaceous taxa were gathered and identified. Among them, a new genus, Neomanoharachariella, is introduced to accommodate Neomanoharachariella aquatica, which is characterized by a light brown to dark brown color, dictyoseptate, and broadly oval to ellipsoid and well-developed conidiophores. Two new species, viz., Neohelicosporium suae and Parahelicomyces suae, one new record, Helicoma rufum, and three new collections, namely, H. rugosum, P. hyalosporus, and Tubeufia cylindrothecia are introduced based on morphological evidence and molecular phylogenetic analysis of combined ITS, LSU, tef 1-α, and RPB2 sequence data. Detailed descriptions and illustrations of these species are provided, and a morphological comparison with similar taxa is discussed.
